The engine is mounted to the alloy cradle which is attached to the subframe, when removing the lower of the two (subframe), the cradle naturally will follow suit as it is mounted to the removed section. So in short bud, the engine will come out with the subframe, unless you suspend the engine with a lift or harness.

The BO3B & BO4D will be fine to swap pumpkins round as they are both large case units iirc. Ahh sorry you were asking about the internals, I am sure these are interchangeable, between the two.

James, as you have the facelift SZ-R, you will have a V161 mated to a A02B diff already
