The 4inch (10cm) speakers should fit into the stock space at the front, but would highly recommend loosing those nasty plastic speaker boxes in the front doors and going up to a 6.5 inch (17cm) Component speaker set.
You can make the 6x9 fit the rear quarter speakers mounts, but they are not a direct fit. Stock speaker sizes are 4in (10cm) front and 6.5 (17cm) rear.

Amp wise, would run the 2 subs from the amp, and either run the speakers from the head unit, or get another amp. How many channels does your current Alpine amp have..? Sound like a mono block, which means running 2 subs could prove tricky. Wiring wise get a decent kit, I use the Autoleads kits, can cope with up to 1200w amps, and all the cables come in either blue or silver. Comes with all you need..!

Not sure what you mean about the boot being boxed or open, but the subs will need to be boxed, either in seperate boxes or both in one big box.

What have you got in the boot already..? and what exactly do you want from the system.? show style like my install, or just basic that sounds nice..?

I can prob come up with some ideas for you, and even supply some of the parts if you need, all depends on budget, as to what you want to do.

If you want to stick with Alpine, would recommend the Type R range speakers and subs, if you got the money go Type X..! They rock..!! :)
Amp wise I would run 2 amps, a 2 channel to run the subs and a 4 channel to run the front and rear speakers. Head unit wise again depends on money, I have the Alpine IVA-D310RB Multi Media unit, not cheap but worth every penny..!

Excuse the long post, but so much to ask..!

i have an Alpine install, forgive me for not knowing the model numbers but i have a flip out screen, 4 channel amp driving coaxial Focal speakers in the back and component focals up front, with a 6 cd changer, and satnav package too

plan for later in the year is a single Focal 11" sub with an alipine mono amp to drive it.

while the Alpine gear is top notch, i was advised that there speakers aint fantastic hence i went with the Focals and im glad i did :D

note that i was advised! it may be that the alpine 4" are good :D (do Focal even do a 4"?)

and ill echo James comment (since he has virtually the same system as me!) get some door brackets, and go for 6.5" up front :D

Was gonna say speak to Nic, he gets good deals on Alpine stuff. Recommend the Type R and maybe Type S on your budget. Type R subs and maybe S speakers should be cool, then just got to sort an amp.

yes mate ive had a think of wot u said
will stick with on sub for now and deffo go for the 6in speakers in the front,

so 2 amps 1 for the speakers 1 for the sub
1 10 or 12in sub
4 speakers 6/9in the rear and 6in in the front, will take a look at the type x.
and a wire kit.
oh and a head unit witchi have yet to choose but i did a google on urs james and it looks very nice, could be tempted.
with regards to the pm i sent u james i will still be up for it

failing that it shouldnt be too hard to fit it all can it

cheeres for the help mate
