No pilot bearings in the end of crank

I removed my 6 speed box today to install my new trans tunnel from toyota only to find that there wasnt a pilot bearing in the end of the crank, would it have caused any damage to the gear box especially the output shaft?

It has been like that for about 2 months but i had only done about 200 miles in it. The crank bore seems to be ok and i cant see any visual damage to the input shaft, however before my findings it usually make a heavy rattling noise when idling and a slight winding at low speed. I thought it w the TRD twin plate clutch could i have been wrong
